I am considering download grading tax lists from Clements Cornell to AOU. Will this cause any issues in BD?
The only problem is that AOU only contains species (no subspecies) and only contains those species recognized by the AOU, which is those that occur in North and Central America roughly.
You will not be able to use the AOU taxonomy to query sightings for species not on that list that are already in your database.

Birds in database are just lower 48 states and Costa Rica.
Should the old tax list be deleted?
Then you are good to go with AOU instead of Clements. No need to remove the old tax list. Be sure to Reconcile your Clements taxonomy against your newer AOU taxonomy once you get the AOU taxonomy imported. Watch this video.
